Mount Aso (阿蘇山 pronounced Aso-San), Mt Naka (Nakadake) and Mt Taka (Takadake)
Mount Aso is the largest active volcano in Japan, and is among the largest in the world. After visiting the volcano (accessible via ropeway), go for a hike or trail run on the 2 mountains overlooking it. On this route, there is about 1/2 a mile of rocky scrambling going up Nakadake before it levels out. Mount Aso wiki
Driving directions are here. This is a good trip to do in conjunction with visiting either Kumamoto (where the "last samurai" story actually happened) or Beppu (famous for it's hot springs). You can take the shinkansen and trains to Aso station, stay at the hostel nearby (private rooms available), and take the bus ride to the volcano from Aso station if you do not have a car.
